Could someone tell me where the roof panel is put in the vehicle when removed from the roof? Does it have to go in the boot or somewhere specific?

The T has a special engine lid to store it.

It's a damned clever piece of thinking too. Unlike most Targa panels, it's been thought out properly rather than an afterthought - nee TVR. It fits like a glove when stowed and it doesnt move around.
Will try to post a photo if i can find one, but feel free to come and have a look if you're local - SE.

I like the way the engine cover (parcel shelf) is designed like a clam shell in order to safely stow the roof. The rear window has a leather strap which holds the top part of the engine cover open.
However, if you want or need to remove the engine cover completely, some of the guys on Prime store the roof in the boot in a large padded pillow cover?!
